One theme that is pretty much inescapable for science fiction is time travel: Stargate SG-1 played with this theme several times, even including actual time travel episodes like 1969, 2010, Moebius and the Continuum movie. Of course, fanfiction writers just love to pick up where TPTB left off or, er, improve an alternate timeline because they felt it was lacking... something.
